Swapping core residues in homologous proteins swaps folding mechanism

The two members of the intracellular lipid-binding protein family fold via distinct intermediates. By swapping the identity of one residue in each protein, the type of intermediate populated is also swapped, demonstrating that even single point mutations on a rough landscape can lead to changes in the apparent mechanism of folding by the differential stabilization or destabilization of specific intermediates.

A high-resolution structure of an unfolding intermediate is solved using standard NMR techniques. The intermediate, first identified by native hydrogen exchange techniques, was populated by introduction of a series of mutations that specifically destabilize the native state. Although the backbone is highly native like, some sidechains form non-native contacts. This structure is compared with other structures populated on the unfolding pathway of this protein.

A single point mutation in En-HD from Drosophila melanogaster specifically destabilizes the native state, leading to the population of an intermediate under native conditions. However, increasing the ionic strength resulted in the stabilization of the native state. Solving the structure of the intermediate using standard NMR methods revealed that the conformation of helices 2 and 3 was highly native like, whereas helix 1 had secondary structure but no tertiary interactions.

In a powerful demonstration of the synergy between experiment and simulation, the authors use protection factors obtained from equilibrium hydrogen exchange experiments as restraints in molecular dynamics simulations to visualize the structure of a rarely populated intermediate of the immunity protein Im7. The authors predict φ{symbol}-values and chemical shifts for this species that are very similar to those measured for the kinetic intermediate and trapped intermediate, respectively. This suggests that these species have similar structures that are stabilized by both native and non-native interactions.
