Aguilera Cotranscriptionally formed DNA:RNA hybrids mediate transcription elongation impairment and transcription-associated recombination Mol Cell 12 2003 711 721 This study shows that the mutants of the THO complex physically form DNA:RNA hybrids behind the elongating RNAPII that are responsible for the transcription elongation impairment and transcription-associated hyper-recombination phenotypes of THO mutants. The study also shows that the transcription and recombination defects of hpr1 mutants are suppressed if the nascent mRNA molecule of hpr1 mutants is co-transcriptionally self-cleaved by a hammerhead ribozyme or by overexpression of RNase H1. One conclusion is that THO functions during transcription elongation, facilitating the assembly of export-competent mRNPs and preventing DNA:RNA hybrid formation.

The result provides further support for an early checkpoint control of transcript extension by capping.

Loss of Hmt1 affects the interactions between mRNA-binding proteins such as Npl3 and Tho2. The results indicate that methylation affects the dynamics of mRNP formation by modulating protein-protein interactions at the mRNP.

Genome expression profiles show that <20% of the transcriptome is regulated by THO in contrast to the 75% regulated by UAP56, that export of heat-shock mRNAs under stress conditions is THO-dependent and that 8% of up-regulated genes are involved in DNA metabolism. The authors conclude that UAP56 and other export factors are recruited to most mRNAs independently of THO in Drosophila.

It also shows that cells in which dU2AF is eliminated via RNAi-mediated knock-out fail to export a large number of intron-less mRNAs and that dU2AF immunoprecipitates with intronless mRNAs. The study reveals that dU2AF, previously identified as a splicing factor, also has a functional role in intron-less mRNPs.

This study indicates that transcription of at least a subset of highly transcribed genes occurs in proximity to the nuclear pore.

The study is based on a number of mutants of transcription elongation factors and mRNP biogenesis factors, including THO, Spt4, Dst1/TFIIS, PAF, Rpb2 and CTDK-1. Whereas mutations of Spt4 or Rpb2 and the elongation inhibitors 6-azauracil and mycophenolic acid affect both elongation rate and processivity, THO mutants impair transcription elongation by reducing RNAPII processivity.
