SMD is used to irreversibly transform the system from the initial to the final state over a predefined configurational pathway. Results for the unfolding of a deca-alanine peptide by pulling with stiff springs clearly indicate that CPU resources are used most efficiently when fewer non-equilibrium trajectories are used, and when each is transformed slower and thus closer to thermodynamic equilibrium.

In its simplest form, the approach is easy to apply and is formally equivalent to introducing in the perturbation a virtual intermediate state consisting of a subset of configurations common to both the reference and target states; however, it only requires two (forward and reverse) simulations between these. Bennett's acceptance ratio is shown to correspond to an optimal version of overlap sampling for averaging forward and reverse simulations, in terms of both accuracy and precision (statistical error).

Free energy differences are obtained from TI. The availability of extra degrees of freedom, together with the artificial temperature scaling resulting from conjugate momenta of the integration variable, helps overcome kinetic traps. Reduced energy barriers lead to enhanced conformational sampling of physical space. The rate of convergence of the hydration free energy of histidine improves by an order of magnitude compared to standard TI.
