The investigators employ limited-degeneracy peptide libraries encompassing those amino acids in each position that had previously been identified by the authors by pool sequencing of peptide pools eluted from HLA-A2 and -A3. These libraries were used to pulse antigen-presenting cells which expressed HLA-A2 or -A3, that were subsequently employed to establish allospecific T cell clones. This strategy elegantly demonstrated which fraction of responding T cell clones recognizes the allo-MHC regardless of bound peptide and which part responds to peptide. Five different recognition patterns are identified. Overall, this study contributes significantly to our understanding of allorecognition.

This is the first article employing a 11-mer-peptide combinatorial library in the positional-scanning format for the dissection of antigen recognition in class-II-restricted, myelin-basic-protein-specific T cell clones from a multiple sclerosis patient. In contrast to Hiemstra et al. [37•,38•], no MHC- bias was chosen. The data demonstrate, first, that the autoantigenic peptide with which the clone was established is a suboptimal ligand (synthetic ligands that are several orders of magnitude more potent could be identified), second, that T cell recognition is extremely degenerate and, third, that the combination of library testing and database searches allows for a quick and unbiased identification of molecular mimics from foreign and self antigens.

This is one of the few articles using peptide libraries for class-II-restricted systems. A procedure is described whereby the antigen-specificity and potential mimics can be identified for a class-II-restricted T cell clone. The strategy employs bead-bound, DR1-biased and incomplete (with respect to complexity) peptide combinatorial libraries in a step-wise identification process with decreasing numbers of beads per well. Finally, a single bead is identified that is recognized by the examined T cell clone. Edman sequencing of the peptide from this bead reveals the peptide epitope.

It describes the use of bead-bound and class-II-biased libraries for the identification of natural epitope ligands for three class-II-restricted, peptide-specific T cell clones. The step-wise identification of peptides is rather complicated and involves Edman sequencing from the recognized beads. Although this approach identified the natural ligand of the clone, this was already known at the beginning of the experiment.

    • p - an allo-MHC class II allele. The authors demonstrate a higher degree of flexibility in the recognition of the allo-MHC-peptide complex, particularly in the central TCR contact residues. They speculate that this is due to a higher affinity interaction of the TCR with the allo-MHC molecule, which allows for a more diverse spectrum of peptides to be recognized.
