This paper reports on the solution structure of the HIV-1 Rev peptide bound to its RRE stem-loop IIB RNA target. The entire peptide adopts an α-helical fold and is positioned in the widened major groove centered about a pair of purine-purine mismatch sites. The RNA binding site adopts a distinct groove architecture with both the peptide and RNA undergoing adaptive binding on complex formation.

This study reports on the solution structure of the Rev peptide bound to an RRE RNA aptamer which exhibits an =10-fold higher affinity relative to the wild type sequence for complex formation. The same conclusions are reached in the structural studies on the Rev peptide-RRE RNA stem-loop IIB [61••] and Rev peptide RRE RNA aptamer [62••] complexes which have been solved to comparable resolution. A notable feature of the RNA aptamer complex [62••] is the formation of an U·(A·U) base triple with the third strand uracil base sandwiched between the side chains of two critical arginines involved in the recognition of the major groove edges of separate guanines.

The identification of L-RNA aptamers that target D-adenosine and D-RNA aptamers that target L-adenosine are reported in this paper. The RNA aptamers exhibited reciprocal chiral specificity in that the L-RNA aptamer discriminates by four orders of magnitude between D- and L-adenosine. The nonnatural L-RNA aptamer was extraordinarily stable in human serum.

This study describes the identification of an RNA aptamer through in vitro selection for the HIV-1 nucleocapsid protein. The particular selection approach used yielded a stem-loop RNA aptamer sequence containing an invariant asymmetric internal loop. Specific RNA residues in the stem, hairpin and asymmetric internal loops participate in complex formation.
