Gibson Mixed-model reanalysis of primate data suggests tissue and species biases in oligonucleotide-based gene expression profiles Genetics 165 2003 747 757 The authors reanalyze data from [28] using analysis of variance to identify genes showing statistically significant differential expression between human and chimpanzee brains and livers. Their discussion of data analysis, of the details and problems of microarray data, and of the connection between differential expression and diversifying selection is outstanding. The online supplementary data files listing differentially expressed genes with statistical significance values are very useful. This is the first paper to demonstrate that humans and chimpanzees differ in gene expression more in the liver than in the brain.

Podlaha Testing the chromosomal speciation hypothesis for humans and chimpanzees Genome Res 14 2004 845 851 This paper uses four types of genetic divergence data between humans and chimpanzees to evaluate the chromosomal speciation hypothesis in a thorough manner. It concludes that current genetic data provide no support for the hypothesis of hybridization between the diverging populations that led to human and chimpanzee lineages. It gives an insightful discussion of the evolutionary issues.
