    • Collecting and organizing systematic sets of protein data
    • A number of limitations should be recognized in proteomic data collection in a systems biology context. However, using multidimensional and multiplex data acquisition from different methods will make a system-level interpretation of biological systems possible by compensating the advantages and disadvantages of each technique. It is also important to relate experimental data while theoretical models are being built up.

    • Quantitative assessment of the p53-Mdm2 feedback loop using protein lysate microarrays
    • First introduced the advantage of RPA as experimental reference for theoretical protein network modeling. A set of mathematical models of p53-Mdm2 feedback loop was fine-tuned by referencing experimental data from the p53 wild-type cell line. Subsequently, Mdm2 behavior from the p53 knockout line of the theoretical model was compared with a corresponding p53 knockout model cell line. The similarity of in silico prediction and the experimental data suggests that the mathematical models may carry fundamental information about the feedback loop.

These are pivotal information when theoretical modeling is considered; however, quantitative kinetic data of a number of protein species has been largely missing. The increasing scale of quantitative and qualitative experimental data will facilitate understanding of the molecular mechanisms that have been constructed by the accumulation of knowledge, and will eliminate unrealistic predictions made without experimental validation.

    • From in vivo to in silico biology and back
    • A classic topic, 'simulations of biological systems,' is now possibly confirmed by a large-scale quantitative data set. One of the aims of this paper is to familiarize experimentalists with the multidisciplinary efforts of biologists to complement biological methods with a computational approach. One important perspective is to use perturbation models for elucidating molecular function. It is also interesting to read the 'cultural difference' between experimental and computational biologists.

    • This paper clearly pointed out that all dose-response curves from an RPA should be fit using a common parameter (if any), allowing comparison between samples, instead of using a sample-by-sample curve fit approach. The nonparametric approach may maintain issues when the ideal dose-response parametric model does not exist; and potentially reduces unnecessary bias such as by a standard logistic curve fit approach.
