The authors isolated a pseudoknot RNA aptamer (i.e. with a specific tertiary structure element) that binds to the NA binding-site of HIV-1 reverse transcriptase with similar association kinetics to the natural substrate but with extremely slow dissociation rates. This results in mid-picomolar affinity and high selectivity against the homologous enzyme of other retroviruses.

The authors selected NA aptamers against whole, live trypanosomes. The parasites are covered with a dense layer of antigenically variable protein that prevents the immune response from mounting an effective defense. The aptamers were able to penetrate a pocket to reach a conserved site found on antigenically distinct trypanosomes, a feat that natural antibodies are unable to achieve.

A powerful study describing two innovations. First, intense in vitro mutagenesis is used to improve the affinity of a peptide aptamer against Cdk2 from 100 nM to 5 nM. Second, intracellular Cdk2 is targeted for proteolytic turnover by coupling the peptide aptamer to the hect domain of ubiquitin ligase. This technology provides a genera approach for the generation of phenotypic knockouts, in which the gene product of interest is inhibited at the protein level.

A tour de force from the guru of aptamerology using a range of ingenious ways of getting round some of the problems thrown up by the remarkable mRNA display method. One trick used was to avoid the unwanted selection of RNA aptamers during partitioning by first reverse-transcribing the mRNA-oligopeptide fusion, so that the cDNA-mRNA hybrid effectively prevented any tendency of the mRNA to fold into any interesting shapes.
