Functional rapidly folding proteins from simplified amino acid sequences
-
Riddle DS, Santiago JV, Bray-Hall ST, Doshi N, Grantcharova VP, Yi Q, Baker D: Functional rapidly folding proteins from simplified amino acid sequences. Nat Struct Biol 1997, 4:805-809. This paper shows that the majority of the residues in a functional SH3 domain can be encoded by a set of five, but not three, amino acids, suggesting that the early protein synthesis machinery could have utilized such a reduced amino acid alphabet. Reduced amino acid alphabet variants of the SH3 domain fold with rates that are similar to that of the naturally occurring protein.

Possible correlations between folding rates and a number of equilibrium properties of proteins were investigated using kinetic data for simple two-state folding proteins. Little correlation was found between folding rates and stability or chain length. In contrast, a significant correlation was observed between folding rates and the contact order of the native structure (the average sequence separation between contacting residues).

The folding transition ensemble of a lattice model of a protein folding in a Go-type potential was characterized by identifying conformations for which roughly half of a large number of simulations started at the conformation reach the native state before visiting the unfolded state. This paper provides an important illustration of how recurrent features of folding pathways can be characterized by analyzing the properties of very large numbers of folding events.

This paper shows that, for chymotrypsin inhibitor II, the insertion of short loops has little effect on the protein stability and folding rate. These results provide a valuable test of theoretical models of loop closure entropy.
