Xu W, Harrison SC, Eck MJ: Three-dimensional structure of the tyrosine kinase c-Src. Nature 1997, 385:595-601. Human c-Src tyrosine kinase is a Src-family protein. Its structure was determined from crystals grown from a deletion mutant in which its amino-terminal domain, containing the membrane-anchoring region and a unique nonconserved region, was omitted. The retained regions included the Src homology (SH) domains SH3, SH2, and catalytic SH1 domains plus the short carboxy-terminal tail containing the critical regulatory tyrosine. This structure and the following tyrosine kinase Hck (Sicheri et al. (1997); [13•]) give us a basis for understanding how these eukaryotic signal transducers are activated and deactivated via phosphorylation of the carboxy-terminal tyrosine.

A similar approach to c-Src tyrosine kinase (see also Xu et al. (1997); [12•]) was used to obtain crystals in which the amino-terminal domain, containing the membrane anchoring regions and unique nonconserved regions, was omitted. Like c-Src tyrosine kinase, tyrosine kinase Hck also retained the SH3, SH2 and catalytic domains plus the short carboxy-terminal tail containing the critical regulatory tyrosine.

The Ras-specific GTPase-activating protein (GAP) is a very large protein (120 kDa) containing several signaling domains; its crystal structure was recently determined from a 334 residue, catalytically active carboxy-terminal fragment which contains all of the conserved residues. This has given us a model for GAP interaction with Ras, which has been implicated in about 30% of all human tumors.

The structure determination of this promoter complex is an excellent example of putting all the strategies discussed together by engineering proteins to obtain 3.0 Å resolution crystals and then using multiwavelength anomalous diffraction effects (MAD phasing) to solve the structure. To get good crystals it was necessary to use a deletion variant (residues 95-209) of the large subunit of TFIIA, a full-length small subunit of TFIIA, the 185-residue carboxy-terminal core of TATA-box binding protein (TBP), and an 18 base-pair fragment of the CYC1 promoter. The structure was solved using selenomethionine-substituted TBP and TFIIA, and a 5-bromine substituted oligonucleotide. Synchrotron data were collected at five wavelengths to exploit the two different anomalous scatterers.

This structure of the promoter complex used separate amino- and carboxy-terminal fragments of TFIIA, a full-length small subunit, the carboxy-terminal core of TATA-binding protein (TBP; residues 61-240) and a 16 base pair CYC1 promoter TATA-box-containing DNA fragment to obtain 2.0 Å resolution crystals. The structure was solved by standard molecular isomorphous replacement (MIR) methods to 2.5 Å.

The work described in this paper probably represents the most accurate experimental phase determination in protein crystallography. Because of the accuracy of the resulting electron density, a particularly meaningful analysis of the solvent molecules as well as multiple sidechain conformations in the crystal structure could be made.
