The direct rotation function rotates the search model rather than the calculated Patterson. This means that the integration volume does not need to be restricted to avoid the inclusion of neighbouring origins. In cases where self and cross vectors in the Patterson are expected to overlap considerably, this approach should result in a better signal.

Proc Natl Acad Sci USA 1995, 92:7090-7094. This paper demonstrates the use of the hydrophobic cluster alignment (HCA) method to align protein sequences with extremely low sequence identity (<5%). This enables the authors to predict that many sequence-unrelated families of glycosyl hydrolases have the same three-dimensional fold and catalytic machinery, a prediction which has been borne out by many recent structure determinations.

A 'model' based on the electron density from the first crystal that could be unambiguously assigned to a single molecule is placed in a P1 cell and back transformed to generate 'model structure factors'. Standard molecular-replacement techniques are used to position it in the second cell. The transformation matrices are then used to initiate multicrystal averaging.

Structure 1996, 4:157-164. Although these viruses have the same unit cell and NCS, and their VP1 building blocks have 54% homology, they are not isomorphous. Each VP1 molecule has rotated slightly in the polyomavirus, generating a more pitted surface. The solution is determined by a kind of R-factor search; the VP1 units are shifted systematically and the low-resolution R-factors plotted to detect their best position.

Data of very low resolution (d>20Å) are used to carry out molecular replacement calculations for very large complexes. The translation function is only successful when formulated as an amplitude correlation search. This approach is shown to work with atomic models as well as with a very rough envelope. The latter may prove extremely useful to initiate phasing.

Very good data are available, and the Fe is positioned from anomalous Patterson maps. Two search models are available, but no clear molecular replacement solution is evident under any conditions. All of the solutions are checked to see whether the Fe position is consistent with the Patterson.

Proc Natl Acad Sci USA 1995, 92:1222-1226. Data are collected from two related crystal forms (F222 and C2), each with two molecules in the asymmetric unit. After the initial solution is obtained, the molecule was refined in real space as nine rigid domains, some of which are rotated by up to 33° from their initial position. When this procedure 'sticks' the molecular replacement search is repeated with the improved model, and one whole molecule is moved 4 Å along the a axis. After this global shift, the refinement proceeds smoothly, to yield good maps.
