    • Protein function from its emergence to diversity in contemporary proteins
    • The fundamental rules that govern design and evolution of protein function are surveyed in this work. The role of physics in determining the basic characteristics of proteins at different levels of hierarchy and in all stages of protein evolution is considered. It is shown how enzymes can be represented via combinations of elementary functional loops, and how the latters can be instrumental in establishing evolutionary relations between the formers. Generalized sequence-structure descriptor of the elementary function is proposed for using in design of required enzymatic functions.

    • A simple coarse-grained statistical mechanical model is introduced to estimate the work gain/loss on a residue as a result of the allosteric ligand binding. For the first time, the entropic contribution to allosteric free energy is estimated within statistical–mechanical framework. Peculiarities in the change of dynamics as a result of allosteric modulation are quantified in case studies of major allosteric proteins. Diversity in dynamics behavior (increased or decreased flexibility upon allosteric ligand binding) in these proteins and its causality are also discussed.

    • The ‘residue-accessibility-condition’ for enzymatically generated PTMs is satisfied for essentially all frequently observed PTM types as a large-scale database study has demonstrated. Thus, a typical PTM site region involves a stretch of about 25–30 residues in the middle of the sequence (or about 15 residues at the N-terminus or C-terminus). The five residues including the residue to be modified are surrounded by 10 residues on both sides that provide the main-chain flexibility.
