A random library expressing protein fragments fused to the DNA-binding domain of the λ repressor in E. coli was subjected to selection for immunity to infection by phage λ. The 232 homotypic interactions that were detected represent a fraction of the predicted oligomerization domains encoded by the E. coli genome.

The quality of a predicted E. coli interaction network was assessed by comparison with known E. coli interactions. The likelihood of true-positive predictions depended strongly on the specificity and the definition of the interacting domains from H. pylori that were used to generate the predictions. A virtual interaction map was generated for Campylobacter jejuni.

Interaction pathways led to the functional characterization of previously unknown proteins. Within the network, the replication machinery appeared connected with DNA recombination and repair, carbon metabolism, and signaling pathways, suggesting that DNA replication could be coordinated with these cellular processes.

The ScpA protein was found to interact specifically with 14 partners, some of which had known phenotypes. Mutations in ScpA exhibiting phenotypes similar to those caused by mutations in interacting partners were isolated. Some of these mutations did not affect chromosome dynamics, and thus separated ScpA functions. An assay based on the suppression of ScpA mutant phenotypes by the overproduction of an interacting partner, provided evidence that these protein interactions acted to coordinate chromosome dynamics with DNA repair and transcription regulation in B. subtilis.

Together with previous results, these interactions suggest a model for assembly of the T4SS.

This study describes the first reported large-scale library screening using a bacterial two-hybrid system. Interestingly, out of the six previously known interactions that were identified in the screen, only one had a high confidence score. This suggests that interaction specificity in the bacterial two-hybrid might have to be evaluated with different rules than in the yeast two-hybrid system.

Although most of the interactions require further confirmation by an independent method, this study provides compelling evidence for a regulatory network controlling the detoxification of the cell.

The performances of these methods have been quantitatively evaluated, and they appear to be as accurate as genomics experimental data. Several examples of experimentally confirmed predictions are described. In addition, genomic-context predicted networks are organized in functional modules. A network composed of three modules linked to each other (type IV secretion system, archaeal flagella and chemotaxis) is described.
