    • Sugars and circadian regulation make major contributions to the global regulation of diurnal gene expression in Arabidopsis
    • This study utilized a wide range of gene expression datasets to evaluate sugar-responsive genes in Arabidopsis rosettes in the context of the diurnal cycle. This paper robustly demonstrated the currently accepted viewpoint that response to low sugar is of high physiological importance. A set of candidate regulatory genes was identified that show robust responses to alterations in sugar levels and change markedly during the diurnal cycle.

    • Plant circadian clocks increase photosynthesis, growth, survival, and competitive advantage
    • This important paper shows that a substantial photosynthetic advantage is conferred by correct matching of the circadian clock period with that of the external light-dark cycle. In wild type and in long- and short-circadian-period mutants of Arabidopsis thaliana, plants whose clock period is matched to the environment contain more chlorophyll, fix more carbon, grow faster, and survive better than plants with circadian periods that differ from their environment. This explains the potential advantage plants can obtain from circadian control and underscores the importance of non-cellulosic carbohydrate metabolism in biomass production.

    • This paper presents evidence that the disproportionating enzyme DPE2 acts on the recently identified cytosolic water-soluble heteroglycans (SHG), as does the cytosolic phosphorylase isoform. Characterisation of cytosolic heteroglycans from a DPE2-deficient Arabidopsis mutant revealed an increased glucose content of the heteroglycans, with most of the additional glucosyl residues being found in the outer chains of SHG. These data, together with those from previous studies (including [31]) are discussed in the context of the cytosolic metabolism of starch-derived carbohydrates.

    • This study revealed that antisense inhibition of UMPsynthase resulted in an increase in pyrimidine levels, and in a consequent increase in potato tuber performance and starch and cellulose content. Detailed biochemical analysis revealed that the increased pyrimidine levels were the result of an upregulation, and hence over-compensation, of the salvage pathway of pyrimidine nucleotide synthesis. However, the precise mechanisms underlying the increase in starch synthesis remain oblique.

Deficiency of a plastidial adenylate kinase in Arabidopsis results in elevated photosynthetic amino acid biosynthesis and enhanced growth. Plant Physiol 137 (2005) 70-82. This study reveals that in Arabidopsis, as in potato, deficiency in a plastidial adenylate kinase has dramatic consequences on carbohydrate and amino acid metabolism and on plant development, highlighting the importance of ATP supply to the plastid for these processes.

    • Using a new assay for trehalose 6-phosphate (Tre6P), the authors found that rising sugar levels in plants are accompanied by increases in the level of Tre6P, redox activation of AGPase and the stimulation of starch synthesis in vivo. These results indicate that Tre6P acts as a signalling metabolite of sugar status in plants, and support the proposal that Tre6P mediates sucrose-induced changes in the rate of starch synthesis.

    • Transcriptional coordination of the metabolic network in Arabidopsis
    • The authors describe interesting results obtained after analysing coexpression networks for 1330 genes from the AraCyc database of metabolic pathways in Arabidopsis thaliana. They report that genes that are associated with the same metabolic pathway are, on average, more highly coexpressed than genes from different pathways. Furthermore, they suggest that the metabolic network expands through gene duplication, followed by a weakening of co-expression links involving duplicate nodes. Pathways of carbohydrate metabolism are strongly represented within the pathways that these conclusions are based upon.

    • In the work described in this paper, transcript and metabolite profiles generated across tomato ripening were integrated and the resultant networks analysed. This study will probably ultimately aid in gene functional identity; however, given the kinetic nature of the experiment, several interesting observations regarding pathway structure could be made. Moreover, the coordination of the various pathways of carbohydrate metabolism over developmental time was clearly apparent.

Comprehensive metabolic profiling and phenotyping of interspecific introgression lines for tomato improvement. Nat Biotechnol 24 (2006) 447-454. The authors present an extensive metabolite profiling and morphological phenotyping based QTL analysis of a population from an interspecific cross between the elite cultivated tomato and one of its wild species relatives. This study yielded not only approximately 900 metabolite QTLs but also highly important insights into the link between fruit metabolism and plant morphology.
