    • Analysis of catalytic residues in enzyme active sites
    • A systematic comparison of catalytic residues and their local environments in 178 enzyme active sites. Analysis of these sites shows that just six amino acids (serine, cysteine, histidine, aspartate, lysine and arginine) account for 70% of the catalytic residues. The active sites were compared in terms of properties such as secondary structure, solvent accessibility, flexibility, evolutionary conservation and function. Catalytic residues typically have very low access to solvent (i.e. these usually are buried polar residues). Most of the catalytic residues are precisely positioned and held in place, primarily via hydrogen-bonding of both backbone and side-chain groups. The precise space positioning of the catalytic residues is particularly remarkable because many of them reside in loops. The local three-dimensional environments of catalytic residues are highly conserved, more so than the adjacent sequences

Proteins. 48:2002;1-14. •• Through a combination of sequence and structure comparisons, it is shown that the nucleotide-binding domains of Class I aminoacyl-tRNA synthetases, a related family of nucleotidyltransferases involved primarily in coenzyme biosynthesis, the USPA superfamily of nucleotide-binding domains, photolyases, electron transport flavoproteins, and PP-loop ATPases comprise a monophyletic class of α/β domains distinct from the rest of the Rossmann-like domains. This newly identified class of domains is designated HUP, after HIGH-signature proteins, USPA and PP-ATPase. Structural alignments of these domains show completely disparate sets of catalytic residue despite the remarkable structural conservation. It is noticed that diversification of aminoacyl-tRNA synthetases maps to a single terminal branch of the phylogenetic tree of HUP domains. Thus, substantial diversity of protein domains has evolved within this class alone before the formation of the modern, protein-based translation machinery (i.e. within the ancient RNA world).
