    • A new hidden Markov method (SAM-T98) is described that recognises protein homologues. The program is bench-marked on the SCOP database (see [13]). SAM-T98 was successfully used for fold recognition in CASP3 by Karplus and co-workers

    • Fold assembly of small proteins using Monte Carlo simulations driven by restraints derived from multiple sequence alignments
    • An ab initio approach for predicting the fold of small proteins is described. Information from multiple sequence alignments was used to identify correlated mutations and the secondary structure was predicted using PHD. Monte Carlo simulations were then performed on lattice representations of the protein and the predicted structures were then evaluated using a simple energy-type scoring function. This approach formed the basis of the successful ab initio modelling carried out by Skolnick's group at CASP3

This paper demonstrates that algorithms that aim to detect remote protein homologues must now be bench-marked against multiple sequence approaches in order to demonstrate their utility. Approaches that previously were shown to be improvements over pairwise dynamic programming must be bench-marked again
