This review analyzes the lessons learned from the simulation of simple lattice models of proteins, with emphasis on design techniques, energy landscapes and transition-state characterization. The authors discuss different views on transition state classes derived using a suitable reaction coordinate for protein folding. An attempt is made to reconcile the classical (hierarchical) view of the folding reaction with the view point suggested by the statistical mechanical approach.

It is shown that weakening the non-native attractive interactions leads to more cooperative folding and reduces the temperature interval between the collapse and folding temperatures, which, in turn, assures more efficient folding of proteins.

This paper represents a milestone in all-atom simulations of proteins. The authors successfully integrated Newton equations of motion for the villin headpiece subdomain (HP-36) with explicit inclusion of solvent molecules for 1 μs. The folding time for this protein is expected to be about 6-50 μs (see Equation 2), which is well within the reach of present day computations. A detailed analysis of such trajectories is expected to give considerable insight into early events in the folding of small proteins.

The viscosity dependence of rates of folding was examined using a number of simple models. The authors argue (especially for two-state folders) that, because the native conformation may be directly accessed from relatively open structures, the internal viscosity of the polypeptide chain is not significant in determining the folding rates. Internal viscosity will be important in the transition from misfolded semi-compact states to native state (see Figure 2) in sequences exhibiting KPM. The authors also predicted that, typically, β-turn structures can form in about 10 μs, which was subsequently verified in fast folding experiments by Munoz et al. [29••].
