From levinthal to pathways to funnels
-
Dill KA, Chan HS: From levinthal to pathways to funnels. Nat Struct Biol 1997, 4:10-19. An excellent review of theoretical studies of protein folding. The statistical mechanical perspective of folding is summarized and the authors present a simple description of the expected scenarios for the kinetics of folding. Comparisons with experimental results make this a handy review.

Pathways for protein folding: Is a new view needed?
-
Pande VS, Grosberg AY, Tanaka T, Rokhsar DS: Pathways for protein folding: Is a new view needed? Curr Opin Struct Biol 1998, 8:68-79. This review analyzes the lessons learned from the simulation of simple lattice models of proteins, with emphasis on design techniques, energy landscapes and transition-state characterization. The authors discuss different views on transition state classes derived using a suitable reaction coordinate for protein folding. An attempt is made to reconcile the classical (hierarchical) view of the folding reaction with the view point suggested by the statistical mechanical approach.

Submillisecond kinetics of protein folding
-
Eaton WA, Munoz V, Thompson PA, Chan CK, Hofrichter J: Submillisecond kinetics of protein folding. Curr Opin Struct Biol 1997,7:10-14. A detailed account of fast elementary events (such as the assembly of a helices and β turns) in protein folding is presented using novel experimental techniques. The authors define interesting conceptual questions, such as the upper bound to the rate of folding of single-domain proteins. They argue, using theoretical ideas and experiments, that, generally, proteins cannot fold faster than 1 μs.

Nucleation mechanisms in protein folding
-
Fersht AR: Nucleation mechanisms in protein folding. Curr Opin Struct Biol 1997, 7:3-9. Protein engineering methods, pioneered by the author, are used to review evidence for the nucleation-collapse (NC) mechanism of two-state proteins. A lucid description of the NC mechanism in proteins is provided and contrasted with the well-known nucleation processes in other situations (the condensation of vapor, for example).

Exploring the space of protein folding Hamiltonians: The balance of forces in a minimalist β-barrel model

Shea JE, Nochomovitz YD, Quo Z, Brooks CL III: Exploring the space of protein folding Hamiltonians: The balance of forces in a minimalist β-barrel model. J Chem Phys 1998, 109:2895-2903. On the basis of an off-lattice Honeycutt-Thirumalai β-barrel model, an interesting method for studying the role of native versus non-native interactions is proposed. It is shown that weakening the non-native attractive interactions leads to more cooperative folding and reduces the temperature interval between the collapse and folding temperatures, which, in turn, assures more efficient folding of proteins.

Brownien dynamics simulations of protein folding
-
He S, Scheraga HA: Brownien dynamics simulations of protein folding. J Chem Phys 1998, 108:287-300. This study reports the application of molecular dynamics simulations in dihedral angle space for protein folding thermodynamics and kinetics. Based on the performance of this algorithm in an off-lattice protein model, the authors conclude that it is faster and computationally more stable than traditional molecular dynamics performed in Cartesian coordinates.

θ In particular, the authors show that, for two-state proteins ( σ ≈ O), the process of collapse and the acquisition of the native conformation occur almost simultaneously. Important role of hydrogen bonds in the structurally polarized transition state for folding of the src SH3 domain
-
Grancharova VP, Riddle DS, Santiago JV, Baker D: Important role of hydrogen bonds in the structurally polarized transition state for folding of the src SH3 domain. War Struct Biol 1998, 5:714-720. Using Φ value analysis, it was concluded that part of the native structure is highly structured in the transition state of the src SH3 domain. These data are taken to distinguish folding scenarios for the src SH3 domain from those observed in chymotrypsin inhibitor 2 and the P22 Arc repressor. The role of the native topology in determining the transition-state structure is underscored.

Mohanty D, Elber R, Thirumalai D, Beglov D, Roux B: Kinetics of peptide folding: Computer simulations of SYPFDV and peptide variants in water. J Mol Biol 1997, 272:423-442. A thorough molecular dynamics study of a full atomic model for a short peptide reveals that its folding bears features that are characteristic of larger proteins, such as kinetic traps, kinetic partitioning and so on.

Pathways to a protein folding intermediate observed in a 1-microsecond simulation in aqueous solution
-
Duan Y, Kollman PA: Pathways to a protein folding intermediate observed in a 1-microsecond simulation in aqueous solution. Science 1998, 282:740-744. This paper represents a milestone in all-atom simulations of proteins. The authors successfully integrated Newton equations of motion for the villin headpiece subdomain (HP-36) with explicit inclusion of solvent molecules for 1 μs. The folding time for this protein is expected to be about 6-50 μs (see Equation 2), which is well within the reach of present day computations. A detailed analysis of such trajectories is expected to give considerable insight into early events in the folding of small proteins.

Viscosity dependence of the folding rates of proteins
-
Klimov DK, Thirumalai D: Viscosity dependence of the folding rates of proteins. Phys Rev Lett 1997, 79:317-320. The viscosity dependence of rates of folding was examined using a number of simple models. The authors argue (especially for two-state folders) that, because the native conformation may be directly accessed from relatively open structures, the internal viscosity of the polypeptide chain is not significant in determining the folding rates. Internal viscosity will be important in the transition from misfolded semi-compact states to native state (see Figure 2) in sequences exhibiting KPM. The authors also predicted that, typically, β-turn structures can form in about 10 μs, which was subsequently verified in fast folding experiments by Munoz et al. [29••].

Lattice models for proteins reveal multiple folding nuclei for nucleation-collapse mechanism
-
Klimov DK, Thirumalai D: Lattice models for proteins reveal multiple folding nuclei for nucleation-collapse mechanism. J Mol Biol 1998, 282:471-492. Extensive investigations of the nucleation mechanism using lattice models (of differing lengths and interaction potentials) give support to the multiple folding nuclei model. According to this view, native contacts participate with varying probabilities in folding nuclei. Some of the contacts occur with a higher probability in the transition state than others. The authors show that the average size of the folding nucleus is small, consisting of 10-15 residues.

-
Mantagne A, Radford SE, Dobson CM: Fast and slow tracks in lysozyme folding: Insight into the role of domains in the folding process. J Mol Biol 1997, 267:1068-1074. A detailed mapping of the pathways of folding of the hen-egg lysozyme provides direct validation of the kinetic partitioning mechanism. The authors show that 25% (Φ = 0.25) of the molecules fold fast and directly to the native state, whereas the remaining fraction fold by slower processes.
