Because of the highly individual nature of the vibrational spectra, highly specific detection of numerous chromophores in a mixture is possible.

The device relies on the movement of sample through thermostated temperature zones on a glass microchip. Input and output of material (DNA) is continuous, and amplification is independent of input concentration. A 20-cycle PCR amplification of a 176 bp fragment could be completed in as little as 90 seconds.

of special interest. A total of 301 colorectal carcinoma (CRC) archival samples were analysed using the amplification refractory mutation system (ARMS). Each sample was examined to determine the mutation status of codons 12 and 13 of the K-ras oncogene. The results from direct DNA sequence analysis carried out on 30 of the samples differed from the ARMS result sequencing multiple clones derived from PCRs of exon 1, the ARMS results were confirmed, illustrating the power of this technique in the study of acquired (somatic) mutations.

Multicolor molecular beacons for allele discrimination
-
of outstanding interest. Molecular beacons are hairpin-shaped oligonucleotide probes that report the presence of specific nucleic acids in homogeneous solutions. When they bind to their targets they undergo a conformational change ('stretching out') that restores the fluorescence of an internally quenched fluorophore. The hairpin conformation enables the use of a wide variety of differently coloured fluorophores in a multiplex, as the backgrounds of unhybridised probes are so low. Furthermore, a comparison of 'hairpin probes' with corresponding 'linear probes' showed that the presence of the hairpin stem in molecular beacons significantly enhances their allele specificity.

of outstanding interest. The effective use of the highest density oligonucleotide arrays requires substantial multiplexing of the PCR reactions which are then analysed on the chips. These authors have tackled the issue of PCR multiplexing and illustrated the possibilities and limitations. A comprehensive analysis of a large number of SNPs is presented with substantial potential for future research and possibly diagnostic application.

All variants were accurately assigned, but a high degree of automation was required to make this a cost effective and efficient diagnostic method.
