This paper investigates the differences between secondary structures predicted using the Zuker-Turner method and comparative sequence analysis derived from 72 23S rRNA sequences. Very different scores are observed for sequences from the five kingdoms. The authors define empirical trends in the score for three parameters.

This paper deals with neutral evolution of population of RNA molecules. It describes the existence of extended networks in sequence space that are derived from RNA sequences forming the same secondary structure. For sufficiently small mutation rates, evolving populations maintain a dominant secondary structure whereas the sequences change steadily, thus indicating the existence of a phenotypic error threshold. Populations may split into subpopulations that diffuse independently in sequence space.
