This paper describes the high resolution crystal structure of one domain within the catalytic core of a group I intron. Of special interest is a new motif consisting of two unpaired As stacking upon the end of two helices. The As seem to mediate different types of long range interactions.

Fields DS, Gutell RR: An analysis of large rRNA sequences folded by a thermodynamic method. Fold Des 1996, 1:419-430. This paper investigates the differences between secondary structures predicted using the Zuker-Turner method and comparative sequence analysis derived from 72 23S rRNA sequences. Very different scores are observed for sequences from the five kingdoms. The authors define empirical trends in the score for three parameters.

-
Gultyaev AP, Van Batenburg FHD, Pleij CWA: The computer simulation of RNA folding pathways using a genetic algorithm. J Mol Biol 1995, 250:37-51. In this paper, a very stimulating approach to simulating RNA folding is described. Unfortunately, it is still highly demanding on computer power. The authors required approximately 60 hours to fold a 500-nucleotide sequence on a 486/33 MHz CPU.

Smoothness within ruggedness: The role of neutrality in adaptation
-
Huynen MA, Stadler PF, Fontana W: Smoothness within ruggedness: the role of neutrality in adaptation. Proc Natl Acad Sci USA 1996, 93:307-401. This paper deals with neutral evolution of population of RNA molecules. It describes the existence of extended networks in sequence space that are derived from RNA sequences forming the same secondary structure. For sufficiently small mutation rates, evolving populations maintain a dominant secondary structure whereas the sequences change steadily, thus indicating the existence of a phenotypic error threshold. Populations may split into subpopulations that diffuse independently in sequence space.
