By comparing microarray profiles of single and double mutants in the presence of the activating condition, genes uniquely and combinatorially regulated by each transcription factor could be distinguished.

The artificially activated form of Pdr8p was constructed by the fusion of its DNA-binding domain to the GAL4 transcriptional activation domain, and the authenticity of its transcriptional targets was supported by their overlap to chromatin immunoprecipitation data and to the microarray expression profile of a strain ectopically expressing PDR8.

The algorithm is tested on yeast, rediscovering some well-known regulatory constraints, and is used to make predictions about transcriptional regulation in Caenorhabditis elegans.
