During S phase, but not other phases of the cell cycle, MBD1 recruits SETDB1 to the large subunit of the chromatin assembly factor CAF1, thereby forming a complex that facilitates methylation of H3K9 during replication-coupled chromatin assembly. Absence of MBD1 causes loss of H3K9 methylation and loss of gene silencing. The results suggest a mechanism by which patterns of DNA methylation and H3K9 methylation may be linked and maintained throughout DNA replication.

This authors study this transition at the HMR mating-type locus and at a sub-telomeric domain, following induced expression of the silencing protein Sir3. Silencing is achieved by binding of Sir3 and assembly of heterochromatin and requires prior histone deacetylation and loss of methylation at H3K4 and K79. ChIP assays showed that loss of H3K4 and K79 methylation at sites undergoing silencing was much slower than loss of acetylation, and that this loss paralleled the gradual decline in transcriptional activity. Complete loss of methylation and silencing was achieved only after 7.5-15h, or three to five cell generations. Loss of methylation is processive, with H3K4me3 lost first, then H3K4me2 and then H3K4me1. It remains uncertain whether this is achieved through the actions of de-methylases or selective histone displacement and restricted access for HMTs.

The authors explored the proposal that the de-methylation reaction could be carried out by an amine oxidase, and they focused their attention on a protein encoded by the KIAA0601 gene. Not only did this have sequence homology with FAD (flavin adenine dinucleotide)-dependent amine oxidases but it also had previously been shown to be part of the CtBP (C-terminal binding protein), CoREST and HDAC co-repressor complexes. In vitro assays showed that the recombinant protein product, renamed lysine specific de-methylase 1, could catalyse de-methylation of H3K4me1 and H3K4me2 in an FAD-dependent reaction, generating formaldehyde. The chemistry of the reaction does not enable removal of methyl groups from tri-methylated lysines.
