Bennetzen A complex history of rearrangement in an orthologous region of the maize, sorghum, and rice genomes Proc Natl Acad Sci USA 100 2003 12265 12270 This paper provides the first example of a comparative sequence analysis across homoeologous regions of the ancient tetraploid maize. It demonstrates that maize is well on its way to diploidization through the non-selective deletion of duplicated gene copies in one of the homoeologous maize genomes.

Ancient polyploidization predating divergence of the cereals, and its consequences for comparative genomics
-
A.H. Paterson, J.E. Bowers, and B.A. Chapman Ancient polyploidization predating divergence of the cereals, and its consequences for comparative genomics Proc Natl Acad Sci USA 101 2004 9903 9908 An analysis of the rice genomic sequence suggests that the rice genome underwent a whole-genome duplication some 70 million years ago and before the radiation of the grasses. All cereal crops, including those currently considered diploids, are thus potentially of tetraploid origin.

Close split of sorghum and maize genome progenitors
-
Z. Swigonova, J. Lai, J. Ma, W. Ramakrishna, V. Llaca, J.L. Bennetzen, and J. Messing Close split of sorghum and maize genome progenitors Genome Res 14 2004 1916 1923 Comparative sequence analysis of five duplicated regions of the maize genome dated the divergence of the ancestral sorghum and maize genomes to 11.9 million years ago, and the tetraploidization event to the time-span 11.9-4.8 million years ago. These values are considerably more recent than earlier projected datings.

Genetic control of branching in foxtail millet
-
A.N. Doust, K.M. Devos, M.D. Gadberry, M.D. Gale, and E.A. Kellogg Genetic control of branching in foxtail millet Proc Natl Acad Sci USA 101 2004 9045 9050 In maize, tb1 is the main player determining the transition from the wild to cultivated phenotype. Doust and colleagues showed that the tb1 ortholog only plays a minor role in determining vegetative branching in foxtail millet, another Panicoideae species. This suggests some level of functional divergence between orthologous genes across species.
