In Europe a study group on epidemiology markers (European Study Group on Epidemiological Markers, ESGEM) functions under the auspices of the European Society of Clinical Microbiology and Infectious Diseases (ESCMID). The group focuses on the development of theoretical and practical frameworks for the performance of microbiological typing research. The paper gives a detailed and group-consensus description of the theoretical basis of phenotypic and genotypic analysis of bacterial pathogens. Definitions are given and appropriate guidelines for the evaluation of the quality of novel systems are presented.

J Clin Microbiol 1996, 33:2233-2239. When typing bacterial pathogens by PFGE, the experimental output presents as complicated banding patterns of DNA macro-restriction fragments. These patterns are generally complex and at present there are no standardised and uniform criteria for analyzing these fragment patterns. In this paper guidelines are presented on the basis of a meta analysis of data available in the literature: criteria for interpretation are suggested and a sound basis for further discussions regarding the use of molecular typing methods is laid.

Sequence polymorphisms were detected with single(!) base resolution. General systems as described can be used for analyses in the fields of gene expression, genetic linkage, genetic variability and the typing of infectious agents.

Representatives of the 10 serogroups, epidemic clusters and random (non)- toxigenic clinical strains were subjected to two RAPD tests and the data were compared with PCR ribotyping results. In addition, several of the groups were re-analysed with PFGE. The conclusion was that PCR ribotyping may be the method of choice for the preliminary genetic screening of C. difficile isolates.

Proc Natl Acad Sci U S A 1996, 93:11121- 11125. The availability of the whole genome sequence made possible the identification of repetitive DNA moieties consisting of simple, mainly tetrameric sequences. Length variation in these elements seemed to correspond with modulation in bacterial virulence. The functionality of these so-called contingency loci depend on the number of repeats present: virulence modulation takes place by a sort of bacterial replication floppiness with respect to repetitive DNA, induced by slipped strand mispairing. Subsequent selective advantage can guide the way to clonal expansion of a certain genotype. Current studies in our laboratory are establishing the potential usefulness of these repeats as molecular markers for strain tracking.

'Populations of the true human mycopathogens have remained poorly characterised, mostly as a result of the difficulties associated with working with large numbers of hazardous microorganisms. The development of simple, reliable PCR-based techniques like those used in this study, combined with the growing importance of fungal diseases as causes for human morbidity and mortality, provides impetus for further analyses of these microorganisms at the population level. We intend to extend our analyses to clinical and environmental samples of H. capsulatum from different geographical regions in order to further clarify the population structure and substructure of this important mycopathogen'. This study should serve as an example for future studies with other mycopaths. From a technical perspective, the methodology developed should be amenable to multicentred approaches, allowing large-scale in-depth studies for a multitude of fungal species.
