The recently discovered functional SNP (R620W) in PTPN22 was found to be associated with multiple autoimmune diseases including T1D, rheumatoid arthritis, SLE, and Hashimoto thyroiditis, but not in multiple sclerosis. This study suggests that functional SNPs may confer susceptibility to some, but not all, autoimmune disorders possibly reflecting different pathways to disease.

PTPN22 is the leading example of a genetic variant that confers risk of developing diverse human autoimmune disease, including JIA.
