The distribution of secondary structure elements in complexes of IUPs with their cognate binding partners was analyzed. A higher proportion of residues are in a coil conformation, and have φ and ψ angles in the disallowed regions of the Ramachandran map compared to the reference set of globular proteins. This indicates that IUPs are not fully ordered even in their bound form.

Obradovic Flavors of protein disorder Proteins 52 2003 573 584 Previous studies showed that protein predictors trained on disorder for one type of protein often achieve poor accuracy in finding disorder for proteins of a different type, thus indicating significant differences in sequence properties among disordered proteins. The authors developed an algorithm that partitions protein disorder into 'flavors' based on competition among increasing numbers of predictors, with prediction accuracy determining both the number of distinct predictors and the partitioning of the individual proteins. Three flavors were distinguishable by amino acid composition, sequence location and biological function. The results suggest that the flavor/function approach is a useful complement to structural genomics for automatically assigning possible functions to sequences.

Structural disorder is also common in protein chaperones, with frequency values of 36.7% and 15%, respectively. A novel 'entropy transfer' model is presented to account for the mechanistic role of structural disorder in chaperone function.

The authors used the algorithm TANGO to compare the β-aggregation tendency of a set of globular proteins and a set of intrinsically disordered proteins. The analysis shows that the β-aggregation propensities of all-α, all-β and mixed α/β globular proteins, as well as membrane-associated proteins, are fairly similar and that globular proteins contain almost three times as many aggregation nucleating regions as intrinsically disordered proteins. Also, the formation of highly structured globular proteins comes at the cost of a higher β-aggregation propensity because both structure and aggregation obey very similar physico-chemical constraints.
