Using results of a high-resolution re-analysis of the Dickerson dodecamer [11], the authors propose that sodium and water share 'hybrid-solvent sites'. Some sites within the AT-tract minor groove are six coordinate, rather than four coordinate, and are characterized by a relatively high sodium occupancy.

The authors suggest, from analysis of the X-ray structure of the potassium form of dCGCGAATTCGCG, that potassium partially occupies hybrid-solvent sites within the minor groove of AT-tract DNA. They also describe an unexpected, but highly geometric monolayer of solvent sites within the minor groove of AT-tract DNA. The previously described 'spine of hydration' is essentially half of the observed motif, which consists of fused hexagons.

The authors suggest that the narrowing of the minor groove AT-tract DNA is caused by electrostatic collapse. Phosphate repulsion is dampened by counterions residing in the minor groove.

The authors describe the structure of a chemically modified DNA 12-mer determined at high magnesium concentration. This structure tells us very little about the electrostatic environment or the cation localization within the minor groove of unmodified DNA. Some riboses are fluorine substituted. The electron-withdrawing nature of the fluorines impacts the basicity of the O4′ oxygens, moderating the electronegative potential of the minor groove and shifting the monovalent/divalent cation balance.

Nat Struct Biol 1998, 5:986-992. Doudna and co-workers observe monovalent cations within the Tetrahymena ribozyme P4-P6 domain. Potassium ions are coordinated immediately adjacent to AA platforms. The binding sites are specific for potassium over sodium. The authors suggest that specific monovalent cations participate in the folding and activity of many RNAs.

This paper proposes that divalent cations and their first hydration shells engage in cation-π interactions with nucleic acid bases. An unstacking function for cations is proposed that opposes previously accepted roles for cations in stabilizing DNA and RNA duplexes and higher assemblies.
