Predictive behavior within microbial genetic networks
-
This paper presents an example of the power of in silico simulations to show how bacteria are able to evolve mechanisms to predict environmental change. These mechanisms were experimentally verified in E. coli, demonstrating that environmental selection can lead to coupling or decoupling of transcriptional response pathways.

A predictive model for transcriptional control of physiology in a free living cell
-
This paper presents an excellent example of the power of machine learning algorithms to incorporate biological data from different platforms and use them to generate novel hypotheses that could not have been predicted from the data sources in isolation. The authors validated these novel predictions experimentally showing that computational prediction can drastically reduce the number of experiments required to build up an understanding of the behaviour of an organism under different environmental conditions.

Higher-order cellular information processing with synthetic RNA devices
-
This paper presents an example of how biological systems can be engineered so that a molecular input can be used to drive gene expression. The authors engineered RNA aptamers to sense concentrations of input proteins and then interact with ribozymes that would then drive gene expression. These RNA devices could be programmed to drive transcription based on Boolean logic operators such as AND, OR, NAND and NOR.
