The genome contains an atypically high fraction of repeated sequences, including transposons and more than 20 ankyrin repeat genes.

A comparative analysis to Wolbachia pipientis wMel shows extensive gene shuffling, combined with gene loss in the nematode endosymbiont genome. The genome sequence data further suggests that Wolbachia synthesizes and provides compounds such as nucleotides, heme and riboflavin to the nematode.

In both genomes a segment is present that might have been acquired by recombination of an auxiliary replicon at the rRNA operons in a common ancestor. The B. quintana genome seems to have evolved primarily by gene loss.
