    • Initial sequencing and comparative analysis of the mouse genome

Among many other results, the authors use both synonymous site and ancestral repeat comparisons to study mutation rate variation within the mammalian genome, as well using a comparison of sequence conservation in ancestral repeats and the whole genome to estimate that ~3.5% of the non-coding part of the genome is conserved.

    • Deterministic mutation rate variation in the human genome
    • We provide a statistical test of determinstic mutation rate variation by using human-chimpanzee-baboon genomic alignments. The substitution rate variation down the human and chimpanzee lineages is correlated, thus indicating deterministic effects on mutation rates such as GC content and compositional non-equilibrium.

Clustering of substitutions was detected at the scales of <10 bp and 1-10 kb. Small-scale clustering probably reflects context effects whereas at the larger scale it is likely to indicate regional variation in mutation rate.
