Furthermore, this decomposition scheme is shown to be equivalent to a form of component analysis based upon thermodynamic integration, in which all terms in the interaction energy are turned on uniformly using 1/kT as the coupling parameter.

This thorough and thoughtful statistical-mechanical treatment of molecular association addresses all issues of interest and of controversy in binding. Of particular interest is the treatment of solvent effects, which includes a discussion of the foundations of implicit, explicit, and hybrid solvent models. In discussing issues relating to translational entropy, the authors point out the ambiguity in choice of translational coordinates and the apparent mass dependence of some models. Furthermore, they find no basis for the cratic correction and dispute the validity of recent 'double annihilation' methods on the grounds that they claim to give absolute binding free energies without requiring the specification of a reference concentration.

They construct the folding free-energy surface as a function of radius of gyration and characterize several distinct nonequilibrium states in the folding pathway via cluster analysis. They use this to compute folding thermodynamics and find that the total entropy of folding fragment B of staphylococcal nuclease A is 8.6 eu per residue, whereas the entropy difference between the native state and a folding intermediate is 3.3 eu per residue.

This paper addresses a number of important topics relating to the vibrational analysis of large systems, including quasiharmonic analysis, numerical issues in normal mode analysis, and reduced-basis methods. Of particular note, the authors bring to light the treatment of net translational and rotational modes in proteins. The improper removal of net translation and rotation from harmonic or quasiharmonic vibrational analysis introduces errors in the lowest frequency modes that make the largest contribution to the thermodynamics. The authors suggest that such difficulties may be overcome using reduced-basis methods. In addition, considerable confusion arises concerning the removal of these motions from MD simulations and concerning atomic cross-correlation matrices computed from them. Some form of reduced-basis analysis may also help clarify this situation.

This paper is from a small, but growing literature of studies that use small molecule dissolution as a laboratory for the quantitative thermodynamic study of the interactions present in proteins. The authors determine the dissolution enthalpies, entropies, and heat capacities of a series of solid cyclic dipeptides using calorimetry and find that hydrogen bonding in the crystal is stabilizing, whereas the net dissolution entropies vary from -3 eu (for cyclic leucine-glycine) to 9 eu (for cyclic glycine-glycine). They also use an empirical group additivity scheme to deduce the entropic contributions of particular groups (apolar hydrogens, peptides, hydroxyls, and water) and interactions (amide-amide, amide-hydroxyl, and amide-water hydrogen bonds) to dissolution. The cyclic alanine-serine crystal contains a bound water molecule, which enables the authors to get a good estimate (2 eu) of the entropy gained upon liberating a water molecule from the crystal or, perhaps, upon expulsion of an ordered water molecule from protein upon folding or binding.

Of interest is an accurate estimate of association entropy that can be obtained in this system using a combination of experimental data and normal mode calculations. The entropy penalty for transferring cyclic glycine-glycine from gas to crystal is 14 eu.

They use rotamer library statistics to estimate the drop in sidechain entropy upon binding and get values in the range 50-81 eu. The authors compute a net binding entropy of 37 eu for the Fab binding, compared to an experimental value of 27 eu.

Holtzer, in particular, critiques the use of mole fraction concentration units in binding and disproves the notion that correcting binding free energy by the cratic term means that the resulting standard entropy is referenced to all fixed solutes. The dependence of binding free energy and entropy upon reference concentration is emphasized, and Holtzer warns that care must be taken in using models of molecular association that include kinetic energy terms, such as vibrations.
