A seminal paper that addresses the question of organized chromatin at the silent mating type locus, HMLα, of yeast using a novel approach. Excision of a chromatin region as a covalently closed circular molecule allows examination of the topology of the DNA and inferences as to chromatin structure. In the present case, differences were found between silenced and unsilenced loci. A role for the silencer elements was suggested by different stabilities of the topological properties of circles containing or lacking these cis-acting elements.

CHIP methodology was applied to a long-standing question, the role of proteins known genetically to be required for silencing at telomeres and silent mating type loci in yeast. Organized chromatin was thought to be the basis for silencing based on effects of histone mutations. The authors show that one of the proteins required for silencing, Sir3p, is physically associated with extended regions of chromatin DNA, suggesting a structural role for the repressor. Further, overproduction of the protein extends the domain of interaction and the region within which repression is observed.
