Substrates for ClpAP are normally bound by ClpA and then translocated to the proteolytic ClpP subunit for degradation. When complexes that are defective in ClpP proteolytic activity, via mutation or chemical inactivation of the active site serine, are formed, an intermediate in the degradation pathway can be isolated in which the substrate (RepA) has moved from the ATPase subunit into ClpP. This process requires ATP hydrolysis.

Thus, RexB appears to affect the common ClpP subunit of these two proteases. High levels of ppGpp leads to killing by this system. The authors suggest that lambda protects lysogens from killing by certain stresses by this inhibition of 3lp-dependent proteolysis.

ClpP can degrade ComK, only when MecA and ClpC are also present; ComS, by releasing ComK, protects ComK from degradation and is itself degraded. Because clpP mutants are unable to establish competence, degradation of some components of the system, as well as the previously noted sequestration of ComK by MecA and ClpC, must be important in initiating the regulatory cascade that turns on competence genes.
