    • The qSW5 gene controls cell numbers in glumes and seed width, although the biochemical properties of the gene product are unknown. Deletion of this gene caused greater yield, implying artificial selection by ancient humans during rice domestication. Extensive analysis of the distribution of the qsw5 deletion revealed that this deletion is one of the oldest FNPs, which were selected at the early stage of japonica rice domestication.

    • Global dissemination of a single mutation conferring white pericarp in rice
    • Haplotype analysis of Rc using a group of rice cultivars and O. rufipogon accessions revealed that a major FNP resulting in a 14-bp deletion in the Rc gene originated in japonica-type ancestors and prevailed in most indica white-seed cultivars by introgression. The rate of this FNP usage in white-seed rice indica cultivars was 97.5%.

    • This group cloned the same QTL containing sh4 [19•] and termed it SHA1. The authors did not find that the FNP in this gene affected separation layer formation. Interestingly, all of the hundreds of cultivars of rice tested, including both indica and japonica, contained the sh4 mutation. By contrast, many O. rufipogon cultivars contained the original and functional sh4 allele, whereas a few contained the same defective allele.     • To determine the origin of cultivated rice, subfamily members of the rice retroposon p-SINE1 were identified and used to classify 101 cultivated and wild-rice (O. rufipogon) accessions. These data showed that O. sativa lines could be classified into two groups corresponding to japonica and indica. The japonica lines were closely related to a subgroup of the O. rufipogon perennial lines.

Two mutant alleles (including the DGWG type in Dee-geo-woo-gen) were surveyed in 256 accessions of eight wild and two cultivated rice species. The DGWG allele was detected in a landrace (Oryza sativa) and two accessions of wild rice (O. rufipogon). A crossing experiment revealed that the DGWG variant might have been preserved as a hidden variation in the genetic background of wild rice.

    • Inference of the japonica rice domestication process from the distribution of six functional nucleotide polymorphisms of domestication-related genes in various landraces and modern cultivars
    • Six FNPs in five domestication-related genes (Rc, qSW5, Wx, Rd, and qSH1) were examined in 91 landraces (including some modern cultivars) of japonica rice collected from throughout the area of distribution of rice. These polymorphisms were assigned by using genome-wide patterns of restriction fragment length polymorphisms (RFLPs) and the local origins of the landraces. The results led us to infer the process of japonica rice domestication in more detail and to propose a more refined model of the japonica domestication process.

Inference of the japonica rice domestication process from the distribution of six functional nucleotide polymorphisms of domestication-related genes in various landraces and modern cultivars. Plant Cell Physiol 49 (2008) 1283-1293. Six FNPs in five domestication-related genes (Rc, qSW5, Wx, Rd, and qSH1) were examined in 91 landraces (including some modern cultivars) of japonica rice collected from throughout the area of distribution of rice. These polymorphisms were assigned by using genome-wide patterns of restriction fragment length polymorphisms (RFLPs) and the local origins of the landraces. The results led us to infer the process of japonica rice domestication in more detail and to propose a more refined model of the japonica domestication process.
