G. Giaever, P. Flaherty, J. Kumm, M. Proctor, C. Nislow, D.F. Jaramillo, A.M. Chu, M.I. Jordan, A.P. Arkin, and R.W. Davis Chemogenomic profiling: identifying the functional interactions of small molecules in yeast Proc Natl Acad Sci USA 101 2004 793 798 In a previous study, the authors determined that heterozygous mutants of drug targets display enhanced sensitivity to the drug. Here, this principle was scaled to the entire genome, using the yeast deletion strain collection. The authors identified potential targets of several drugs by tracking their corresponding deletion strain in mixed populations using genetic barcodes. This report outlines the potential of genome-wide approaches for discoveries outside of normal gene function annotation.

This was the first full-genome screen in C. elegans, and the library has been useful for scoring phenotypes in a variety of other assays, allowing rapid gene-function identification.

Kim A functional genomic screen for cardiogenic genes using RNA interference in developing Drosophila embryos Proc Natl Acad Sci USA 101 2004 159 164 In this report, dsRNAs from a Drosophila partial-genome collection were pooled and injected into embryos, scoring for alterations in cardiac morphology during embryonic development. Although embryo injection is more laborious than cell-based screening, the utility of Drosophila for rapid in vivo validation of HTS results is highlighted here.

Paro, and Perrimon N: Genome-wide RNAi analysis of growth and viability in Drosophila cells Science 303 2004 832 835 This report is the first full-genome, high-throughput dsRNA functional genetic screen in Drosophila. The authors screened for genes that are involved in growth and viability of Drosophila cells, assaying in replicate two cell lines. Several conserved genes were identified, verifying the value of screening in this model system.

An approach to genomewide screens of expressed small interfering RNAs in mammalian cells
-
••], this report was one of the first large-scale RNAi screens in mammalian cells, opening this system towards high-throughput loss-of-function genetic manipulation. The authors developed a transfectable shRNA expression vector, and screened their library of 8000 human genes for effects on NFκB activity, using a luciferase reporter.

••]. The authors scored their library (10 000 human genes and 5000 mouse genes) for effects on proteasome function, identifying several known members of this class of genes, and thus verifying their approach. In addition, they incorporated multifunctional shRNA cassettes that could be transported to other expression vectors, as well as genetic barcodes, permitting microarray tracking of pooled shRNA collections.

First, known TGFβ signaling components were used as bait to identify interacting proteins. Then, RNAi analysis in both wild-type and TGFβ mutant background worms was used to confirm functional roles of the novel proteins and to establish epistatic relationships between them.
