Host-induced epidemic spread of the cholera bacterium
-
This paper is among the few examining in vivo gene expression that correlates a clinical phenotype with a gene transcription pattern. The authors also identified highly expressed genes that were previously not recognized as open reading frames in the V. cholerae genome.

Determination of the transcriptome of Vibrio cholerae during intraintestinal growth and midexponential phase in vitro
-
Using a rabbit ileal loop model, the transcriptome of V. cholerae was examined. There is an excellent discussion of the difficulties of accounting for the impact of growth phase on gene expression.

Borrelia burgdorferi transcriptome in the central nervous system of non-human primates
-
The small amounts of microbial mRNA present in infected non-human primates were analyzed with differential expression analysis using a custom-amplified library. This allowed for comparison of infection in the central nervous system with the heart, two of the main organs affected by Lyme disease.
