T-Coffee is based on finding a multiple alignment that best matches a library of input pieces of information. These pieces are usually pairs of amino acids, each pair with a score that reflects how much we wish to align the pair in the final alignment. In the original T-Coffee, these scores were simply the percent identity of the parent pairwise alignment. In PROBCONS, these are posterior probabilities for pair-HMMs. PROBCONS is a very accurate alignment program.
