Quantitative DNase I footprinting is used to measure the affinities of the Fis protein and RNA polymerase to their binding sites in the absence and presence of each other. The comparable increases in binding affinity of either protein in the presence of the other is indicative of cooperativity between them. ·OH and chemical protection studies indicate that Fis interacts with the major groove and one face of the DNA.

Quantitative DNase I footprinting and detailed, model-dependent analyses of the results were used to characterize the complex pattern of interactions between CAP and CytR at the CytR-regulated promoters. It is shown that CytR binding to multiple sites accounts for its bimodal type of regulation; CytR-CAP interactions can be cooperative or competitive depending on the particular sites that are occupied by CytR.

Nucleic Acids Res 1995, 22:4533-4541. The DNase I footprints of 33 RNA polymerase open complexes and 17 ternary complexes with regulators were compiled and quantitatively analyzed. It is shown that the bases from -28 to -20 (relative to the start site of transcription) are particularly resistant to DNase I cleavage for many promoters. The upstream limits of the footprints vary by several helical turns suggesting differences in upstream contacts. Discussions of related issues can be found in the papers cited in this article.
