DE separates the desorption and acceleration events by applying the acceleration field with a slight delay (typically 200-500 ns) relative to the laser pulse. Isotope resolution was obtained for insulin corresponding to a resolution of 10000. Recently, resolving powers of 20000 and 25000 were reported by DE-MALDI-TOF of small proteins (presented by J Kjellberg and ML Vestal, respectively at the Desorption 96 conference: 1996 Sept 18-21; Bomholm, Denmark). MALDI-TOF instruments equipped with DE can now be delivered from several instrument manufacturers and must be considered a must in future instruments.

This results in improved search specificity in database search and improved sequence coverage.

An aliquot of peptide solution was placed in a number of small vials on a multisample target followed by the addition of 1 ml of solutions with increasing enzyme concentration. After a short time, matrix was added, the sample was dried, the target was introduced into the mass spectrometer and the extent of degradation was analyzed by MALDI-MS. The method has, in the authors' laboratory, yielded sequence information of up to 18 residues from the carboxyl terminus of peptides and small proteins.

A strategy for their optimal combination is given. Identification by MS was found to be more reliable than identification based on sequencing by Edman degradation.

Analysis by ESI MS of equine and yeast alcohol dehydrogenases and rabbit muscle pyruvate kinase under nondenaturing conditions demonstrated that the equine alcohol dehydrogenase was a dimer and that from yeast a tetramer. The pyruvate kinase was a 230 kDa tetramer.The analyses were only possible because the instrument had a 10000 mass range.

Analysis by ESI-MS of the noncovalent complexes of aldose reductase, its cofactor NADH and a number of synthetic inhibitors shows that cofactor binding is needed before the inhibitors can be bound. MS/MS of the protein-cofactor complex causes fragmentation of the cofactor without disruption of the noncovalent binding, showing that the interaction takes place through the ribonucleotide part of the cofactor.

Analyses by ESI-MS of the noncovalent complexes between the ACBP and acyl-CoAs with different fatty acid chain lengths and differently mutated forms of the protein with one type of acyl-CoA in competition experiments show peak intensities that are contradicting respectively in agreement with binding constants observed in solution. This paper clearly demonstrates the uncertainties involved in studies of noncovalent interactions by MS.
