This review article does an excellent job of summarizing the tools available to study the population genetics of parasitic protozoa, illustrating the application of these approaches in the cases of T. brucei and T. cruzi, and providing evidence to suggest that T. cruzi may be composed of two major phylogenetic lineages.

J Mol Biol 1995, 247:49-59. This is one of several papers published in the 1990s (see also [22]) that document the presence of retrotransposon-like elements in T. cruzi. Depending on the T. cruzi isolate, as many as 2500 copies of these elements can be scattered about the genome. A highly transcribed RNA of -5 kb is synthesized from these elements but the functional significance of this RNA for the parasite, if any, is not known.
