Pearson WR: Comparison of methods for searching protein sequence databases. Protein Sci 1995, 4:1145-1160. Local alignment searching algorithms were tested using several different substitution matrices and gap penalty combinations. Search sensitivity is significantly improved using modern matrices, such as BLOSUM 45-55, with optimized gap penalties. The best overall performance was obtained with the Smith-Waterman algorithm and log-length normalization of alignment scores.
