Nature 1994, 371:261-264. This paper constitutes an electron microscopic study of E. coli GroEL complexes with ATP, GroES and a protein substrate, chemically denatured malate dehydrogenase. These data present evidence that, in the presence of ATP, protein substrate binds at one end of GroEL in the inner cavity and GroES binds at the opposite end. ATP causes the vertical expansion of GroEL, which is greatly enhanced upon the binding of GroES.

The X-ray structure of the 20S proteasome has been deduced from 3.4 Å resolution data with a high degree of confidence, exploiting the 14-fold non-crystallographic redundancy very successfully. Inhibitor-binding studies were performed at 4 Å resolution with crystals soaked in acetyl-leucine-leucine-norleucinal containing solution. The difference in electron density shows the tripeptide bound to all 14 β subunits.

The co-expression of T. acidophilum 20S proteasome α and β subunits in E. coli yielded fully assembled and proteolytically active proteasomes. Expression of the a subunit alone resulted in assembly of α subunits into pairs of heptameric rings (as revealed by electron-microscopic studies) which had no proteolytic activity. Mutational analysis indicated that the N-terminal extension of the a subunit is crucial for subunit assembly. In contrast, the β subunits, which lack this N-terminal helix, remain monomeric when expressed in the absence of a subunits and have no proteolytic activity.

A site-directed mutagenesis study of the 20S proteasome catalytic mechanism that shows that the N-terminal threonine side chain Oγ serves to provide the initial nucleophilic attack. The Thr1 amino group and Lys33 Nε are proposed to be potential candidates for accepting the proton from the active-site nucleophile and then donating it to the leaving N terminus of cleaved substrate (see also [15••]). Unlike in the proteasome from the Archaebacterium, the seven α subunits and seven β subunits in the eukaryotic structure are different (but homologous). It is predicted that three or four of the β-type subunits in the eukaryotic structure are proteolytically inactive, because they lack the N-terminal threonine.

This paper gives a comparison of the crystal structures of three amidohydrolases: glutamine 5-phosphoribosyl-1-pyrophosphate amidotransferase, penicillin acylase and the proteasome. These enzymes share a common fold of the catalytic domain and all use the side chain of the N-terminal residue as the nucleophile in catalysis. This suggests that there is an evolutionary relationship among these enzymes and makes it possible to ascribe them to a superfamily known as the N-terminal nucleophile hydrolases.

The proteasome's ability to discriminate between unfolded and folded polypeptides by a size-exclusion mechanism was tested. An Nanogolg™ particle, visible by electron microscopy, has been attached to the insulin B-chain to produce a polypeptide with a 'knot'. The insulin B-chain with the Nanogold™ attached remains undegraded by the proteasome while the free insulin B-chain degrades rapidly. Electron micrographs show the Nanogold™ situated close to the centre of either one or both termini of the barrel-shaped complex. This experiment implies that the active sites are located in the proteasome inner compartments. Access to these compartments is controlled by a channel which functions by size exclusion. A Nanogold™ particle, which has a diameter of ∼20 Å, prevents passage to that channel.
