The structure of the Paired homodimer bound to DNA gives us the first example of a homeodomain dimer and reveals how residues within the homeodomain itself can participate in protein-protein contacts. The observed contacts account for some of the sequence conservation observed in members of the Paired class of homeodomains, many of whose members are known to bind DNA cooperatively. A 20• bend in the DNA appears to facilitate the observed interaction between the two homeodomains.

In contrast with the Paired homodimer, the formation of the a1/α2 homeodomain heterodimer is dependent upon a 21-residue tail C-terminal to the α2 homeodomain. This tail, which is unstructured in the free α2 protein, becomes ordered upon association with a1, contacting the homeodomain directly on a surface of the protein not involved in DNA binding. Part of the α2 tail forms a short helix that packs between helices 1 and 2 of a1, forming a three-helix bundle. Binding of the heterodimer to DNA induces a 60• bend in the DNA required for the interaction observed in the crystal.

The structure shows the existence of water-mediated hydrogen bonds at the helix 3-DNA interface and reveals that Gln50, a DNA-contacting residue, adopts multiple conformations.

Many proteins in the Paired class contain a second DNA-binding domain, the Paired domain, in addition to a homeodomain. The structure of the Paired domain bound to DNA was determined at 2.5 A resolution, revealing that the Paired domain in fact consists of two structurally independent domains. Both domains bear a resemblance to the homeodomain and the Hin recombinase. Surprisingly, only the N-terminal domain binds DNA. In addition, the N-terminal domain contains two strands of β sheet that precede the short N-terminal arm. The observed protein-DNA contacts agree well with known developmental mutations.
